I had odd problems and errors, so once done I did a repair install instead (So I wouldnt need to reinstall all his software) and that did the trick.
There is a way to do a repair install without losing your programs :-)

Reporting back...
Chkdsk > DISM .. problem was still there
Repair installed win 8.1 x64 from inside windows > Ran DISM and SFC again all issues were fixed
did windows clean up (over 25GB of disk space reclaimed) , updated few drivers , re installed DFX audio enhancer > Windows update gave an error
Ran ifixit form microsoft to fix win update issues > restart and all is well now
Thank you!

Just to clarify on this, which product key did you use to activate the install as I'm given to understand that Win 8/8.1 machines no longer have COA stickers and that the product key is embedded in the ROM - or can the likes of Belarc Advisor still read that ?
