Problems running the Internet Explorer Repair Tool

I've been having some strange things happen Internet Explorer, some pages opening slowly etc. I decided to run the Internet Explorer repair tool. When I ran it, it told me that it was unable to find six different registry entries for both the user and administrator accounts. At this something I should be concerned about? If so how do I go about repairing it? I've already reinstalled IE 11.
The computer is running Windows 7x64 professional 16 GB of RAM.

Can you open a command prompt as an admin by going Start orb - type cmd.exe - right click on cmd and select Run as administrator - accept the UAC then type and enter chkdsk /r
You will be prompted to type and enter y for it to execute on the next restart.
Type and enter exit to close the command window then reboot.
To view the report go Start orb - type eventvwr and press enter.
When Event Viewer has read the logs expand Windows Logs - click on Applications - Action - Find - and in the Find box type chkdsk or wininit and press enter.
Close the find box and read the report in the scrollable window.
If you want to post the report click on Copy/Copy details as text in the lower right pane, right click in the Reply box and select Paste, but let us know one way or another what it reports and pay particular attention to see if it reports any KBs in bad sectors.

I'm not sure how the /r switch works on a SSD but as it has attributes of /f it will repair any system files but there was nothing of any consequence in that report.
Was the IE fix one of MS Fixits or in Shane's Windows Repair ?
Even though you have reinstalled IE 11, resetting it to defaults can also be beneficial - have you also ran it without add-ons ?
There is a command you can use for that from the Run box but I can never remember it - so go Start - All Programs - Accessories - System Tools - Internet Explorer (No Add-ons) and when it comes up click on your home page icon to see how it browses then.
Have you run any adware/malware scans ?

I actually ran it again with the /f attribute because I wasn't sure how the /r works either but after reading it appears they both function about the same.

Shane's Windows Repair although I've also run the MS Fix-It which didn't give me any error messages.

Both of these have been done. With no effect.
