Nothing the Tweaking software could have done would delete a folder from your desktop.
I have done and seen it done where folders are accidentally deleted off the desktop by errant mouse clicks.
1) did you check your recycle bin?
2) did you do a search for some of the file names on your drive to see if it was actually a shortcut and to a folder?
3) if it is not in recycle bin or another place on the drive - did you try the software I recommended?
Until you solve what I have above - I would highly recommend that you stop writing to your drive. The more likely it is that you will not recover any data.
