Which program? I have a lot on the site :-)
Thing is none of the programs even touch the user profiles, which is where your my documents are.
If it was the windows repair tool, the only repair that touches those files is the unhide hidden files repair. (There is a virus that hides every single file on the system)
And that only sets the hidden flag, doesnt touch the files any other way.
Do you have your system set to show hidden files?

Hi, moreover, when one click the windows repair, there is an warning of creating restore point. Have you created it. If it has been created, go to the system restore to restore the system to a previous date, by choosing the restore point. It is very safer tool. It does not harm the m
computer. Even though it is running on the background, the check is always safe. Creation of restore point is one of the main option in the menu. It also gives you option of other pre checks before using windows registry tool. I am using, whenever i have problem. You could select that part of the option, where there is a problem.

Combofix is for cleaning up rootkits. And system restore will put the system back to an earlier time, including removing files.
Did you do a system restore to an old point?

Once you reinstall windows, get yourself a external hard drive. The use this free backup program
http://www.fbackup.com/
Have it do nightly backups to the external hard drive.
When your hard drive in your computer dies, which it will someday, everything on it will go with it. Make sure to keep a backup
