I know this is likely to be very obvious, but i want to backup the System & User registry entries i.e. The FULL registry, is the default setting ? thanks

The standalone version of Registry Backup 3.5.3 as well as that used by the Windows Repair program has a bug in it which Shane is working on, so it is inadvisable to use that as you cannot fully restore from it.
You could create manual restore points via System Protection or create system images onto external media.
I create system images about once a month onto an external hard drive as well as having the means to recover from them.

Should I then delete all the backup in the registry_backup_portable backups folder? They would be useless, is that correct?

I've just used the Registry Back in Windows Repair after updating it to ver. 4.10.1 and I don't get any errors relating to it in Event Viewer in 20H2.
I haven't tried to restore from it and I assume you haven't either.
From your error report I assume you are using the portable version but I don't recognise 3.5.0.3 as the current version, although I've never tried the portable version to see which version that uses.
Can you re-download the portable version to see which version it is - try it again and can you use the registry backup tool within WR, checking your Event Viewer for each.
As things stand, I would say those back ups are obsolete and you should delete them.

Yes, Registry Backup makes a copy of the ENTIRE registry. The registry consists of multiple files scattered around in multiple (system-)folders.
See the picture attached for an example. The default setting is that it makes a copy in the folder "C:\RegBackup". And the folder tree structure under that folder reflects/mirrors in which system (sub-)folders these registry files are located. Here you can also see all the names of those registry files involved.
You see that a number of those regsitry files are found in "C:\Users\..... " and other files are found in "C:\windows\....... ". But it could be different on your system. The picture below gives you a clue what to look for and what to expect.
