When you run the repairs do you uncheck the repair app store?

The repair Windows 8 app store normally needs to have any 3rd party apps from the app store redownloaded. So just run that repair is the app store isnt working.

Does the problem with the MSI only happen after that repair is ran, or does it happen on the other repairs?

No sure what the "No" was meant for lol

Does the problem happen only after running the repair app store in the program, or does it happen with one of the other repairs?

By any chance do you know what repair is causing the problem?

Only ones I could think of that might cause it is the Repair WMI.

Reason my is a lot of programs pull information from the WMI, and some programs even install their own stuff to the WMI.

The Repair WMI rebuilds the WMI database. So trying running the repair WMI and see if that is where the problem is and let me know

OK, so when you run the repair WMI is when the problem happens. For now go ahead and just skip the WMI repair.

The WMI repair looks for the mof files on the system, these are files used to import custom 3rd party options into wmi, since the WMI database is rebuilt the program goes and finds any on the system to add them back.

Looks like the program you are using isnt leaving the mof file on the system and so it isnt getting put back in. But reinstalling that program should add the WMI references back to WMI and have it working again

Well now at least you know lol

Since it is happening only after running the WMI repair, that tells me what the problem was, since I have seen other 3rd party programs do that.

There is no fix I can do on my side because the WMI has to get rebuilt for the repair, but an easy fix, if you could get them to listen, is to simply make sure the .mof file that is used to add itself to the WMI database gets installed in the folder with their program, then when my repair WMI runs and scans the drive looking for the mof files to add back it will find theirs and add it back, keeping you from having to reinstall it :-)
