The System is what gives you the advanced boot options, but it isn't usually listed as in C: - perhaps that is what has screwed things up.
A chkdsk doesn't add unnecessary wear to a SSD as it reads more than it writes, whereas a defrag would impact a SSD.
While a SSD is supposed to be self repairing, a chkdsk which does the same thing, may be more positive in repairing the file structure.
I'd give it a try.
