Alright awesome I'm glad you are making progress with the repair tool. Did you get windows update working properly?
If your are still having issues with windows update or have any other errors post a snapshot I'll try to help you out.

Here is the link for your .net download

http://www.microsoft.com/en-us/download/details.aspx?id=21

I recommend to download and install this after we get your windows update working smoothly again. If your are still having issues with windows update or have any other errors post a snapshot I'll try to help you out.

When I go to update windows, it is just stuck in this loop and does nothing past this:

Did you get an error code when .NET Framework v3.5 failed to install ?

You normally get the Never checked for updates when the SoftwareDistribution Folder has been renamed to .old as it removes the update history.

See if this utility to re-register Windows Update files will help. http://www.thewindowsclub.com/repair-fix-windows-updates-with-fix-wu-utility

nate:
I spoke too soon before I posted that. Apparently there were 77 updates to windows...

And should I try to download the .NET in conjunction with the windows updates or wait until (hopefully) after they update?

nate:
Almost!
